Sight removeal question

I just got a new thompson center impact. I want to remove the open sights. The rear sight is too close to the front of scope. I cant get scope cover on. When I took out screws a was suprised how deep it was tapped. Is it safe to leave these holes unplugged?

I will have to look when i get home on my encore. But i think i just put the same screw back in the holes and they screwed nearly down flush.

I tried to put screws back in but were too long and looked bad

Midway USA makes some screws that will plug the holes for a more snug fit.

Or a gun smith. I had a gunsmith give me some, so I bought some accessory from him while there.

I found some stainless steel set crews to put back in my encore. I found mine from where I use to work and I would put something back in so no damage happens to the threads.
