Spending some time working a good penetrating oil into the barrel and swabbing should do the job.

If it's just surface rust I'd use some steel wool soaked in kroil or any other penetrating oil on my cleaning jag. Work it back and forth down the bore and then clean. Repeat if needed or until your cleaning patches come out with no rust signs.

What kind of powder are you using? Some of those substitute powders are wickedly corrosive.
